Updates lost/moved gnome settings

I installed a bunch of updates today, like a month worth. There were several
debathena updates in the mix. I could list them all if that's useful.
After relogging in, gnome and several programs lost all my configurations.
Things disappeared from the panel, screensaver settings gone, evolution thought
it had upgraded from version 1.0.0 and lost all my preferences as well as setup
of a local mail account.
Hunting through dotfiles and such, I think it's related to settings previously
being stored under .gconf-debathena-ubuntu and now under
.gconf-debathena-hardy. But nothing was migrated from the old to new location.
