If this is for Win98 or ME, you should check out scanreg.exe
Specifically the /backup and /restore options.  The executable is in
%SystemRoot%\command (I think), and the INI file is in %SystemRoot%.

I think there's a similar command-line based registry frobber for
NT/2K, but I can't remember what it is at the moment.

There's lots of info online on how people have used it in batch files
and the like.  Google will probably tell you where this info is...
