SIPB Pine uses POP to download all your mail to your home directory, while
Athena Pine uses IMAP to read your mail, leaving it on the server.
Another version of pine in the sipb locker, pine-imap, functions the same
way Athena Pine does, but is an older version. Because of this, what you
reported is actually the expected behavior of SIPB Pine.
You can get your mail back onto the IMAP server by following the
instructions at the stock answer at
http://web.mit.edu/answers/mail/mail_mh_to_imap.html, ignoring the parts
about MH mail.
For standard IMAP use, you likely want to just run Athena Pine, and not
SIPB Pine or pine-imap (since it's an older version).
