I had the problem of everything getting shadowed in subdirectories. I
had a /root/root directory that had everything in /root copied there.
Also had two accounts that did the same thing and all 3 had a
$HOME/bin that had useless stuff in them. I trashed everything in all
of the subdirectories that I didn't need dual copies of and freed lotsa
space.
Possibly this is the problem you're having.
