 Linux CAN use drives over such a size, easily.  It's just that the 
PARTITION containing the boot-image must reside entirely below cylinder 
1024 if LILO is to safely boot. Normally, the root (/) partition holds the 
boot image but if there is not room below 1024 for the whole root you can 
put just  /boot as a partition below 1024 and then put root anywhere on 
your system.  Alternatively, you can use a boot disk or boot to DOS and run 
LoadLin: either way, it then doesn't matter where your root partition is.
