Hi Fletch, 

The manual upgrade process should preserve the Debathena metapackages, as third-party repositories no longer get disabled on upgrades.  Note that if you use Ubuntu's release upgrade process (as opposed to re-installing), you will need to upgrade to Karmic (9.10) and then to Lucid.  It is not possible to go directly from Jaunty to Lucid without re-installing.  

During the upgrade you may get prompted to accept new configuration files.  Answering "yes" is generally the right answer unless you have modified files by hand.
