You might consider FrameMaker by Frame Technology. It is designed for publishing
books and has support for tables (it treats them like a spreadsheet i.e. as
cells in rows and collumns). I've used it to publish all of the manuals and
data sheets published by Motorola's Digital Signal Processing group and it is
the best word processing/publishing package I've seen. I have not used the
hyper text capabilities incorporated in FrameMaker yet but they seem pretty
good over all. The major weakness with the hyper text in FrameMaker is that it
will not automatically mark links from the table of contents, index, etc.
although there is supposedly a third party program that will do this.

My vote goes to the BibTex/Refer format so that the document can be read
into ProCite, EndNote or one of the mainframe based bibliographic packages
