Meta key in emacs stops working

I have this problem that my meta key in emacs stops working.
As part of my login process, I run xmodmap to fix up my keyboard.
This includes changing the Alt key so it is Meta, as follows:
clear Mod1
keycode 26 = Alt_L
keycode 20 = Alt_R
add Mod1 = Alt_L
add Mod1 = Alt_R
(Control is set up in a similar way, but does not exhibit the problem).
Now after a while of running (and probably coinciding with something I
haven't identified yet), my Meta key stops working as Meta. Namely,
M-x, M-q, etc no longer works. Using ESC does work in emacs, and
running xmodmap again fixes the problem.
X apps I run normally:
audiotool
netscape 3.01
xterm
emacs
zwgc
There was a point during 8.2 which this started happening, but I'm not
sure when. I do know that it wasn't happening immediately after I took
8.2 and that it happens frequently enough now that it would have been
noticable.
