This is a known bug -- the "logout" command doesn't know about
Gnome, and logs you out (destroys your tokens and tickets, and
kills the X session) before Gnome gets a chance to save your
Gnome settings.

The "log out" in the foot menu is a Gnome tool, and does save
your Gnome settings before performing the rest of the logout
actions.

The obvious solution, teaching the "logout" command how to talk
to Gnome, is not trivial.
