I have run fsck -y, as you suggested and during this process the computer 
displayed a lot of warnings, for example

ATA transport failed: reason 'reset' (or 'timeout'): retrying command

WARNING: /pci@1f,0/pci@1,1/ide@3 (ata0):
	timeout: HBA reset, target=0 lun=0
WARNING:  /pci@1f,0/pci@1,1/ide@3/dad@0 (dad0):
	ATA transport failed: reason 'timeout': giving up
WARNING: /pci@1f,0/pci@1,1/ide@3 (ata0):
	timeout: early timeout, target=0 lun=0

there were many more WARNINGs just like the ones above. any further 
suggestions?
