I set it up to use one 100 meg FAT partition; I didn't want to deal with any possible compatibility problems with using HPFS. I'm basically noticing a lot of disk activity when I try to do anything using the Workplace shell; whether it's opening a folder, or running the help application. Perhaps OS/2 isn't doing cacheing on FAT partitions? I find that hard to believe.
