If you have the different passwords called out correctly in 
your .fetchmailrc it should be fine. This is all in the very
good manpage. Then there is also fetchmailconf to create a
.fetchmailrc file. You couldn't ask for a better supported
or documented package.

Such as:
 poll pop.provider.net proto pop3
             user jsmith, with password secret1, is jsmith here
