X does not like on-motherboard com1?

Help,
I just upgraded my 486dx2 to a amd dx5 motherboard with on board EIDE and serial ports
and X stopped working. I used that same graphics card Genoa Phantom ET4000/W32i Vesa local bus.
This happened before when I tried to upgrade my controller card from a standard IDE to EIDE, but
I just returned the card to fix that. I really don't want to return the MB.
Is there something special about EIDE, that I need to do?
Also, gpm stopped working also, on boot up it hangs at gpm forever. I took it out of the init to
fix that though.
Any one got suggestion please let me know.

Well, I moved my mouse to COM3 on an ISA card that is plugged into the motherboard and X now works.
My question now is why does it not like the on-Motherboard COM1?? Has anyone have a similar problem?
