Just on a whim, I searched Google for the following terms: "Janis fraternity ugliest man"
There were quite a few results, and most seemed to recount the tale pretty much as told here, including the negative (and subsequently motivational) impact it had on her, and attributing the contest and/or her nomination to "a fraternity," but not to APO or Alpha Phi Omega by name.
One site in particular, "The Handbook of Texas Online" seems to be a fairly solid source, coming from the University of Texas itself, so I would say that there either has to be a pretty strong basis in fact for this story or this is a particularly well-accepted "legend" about Janis Joplin.
