What you are experiencing is a window-manager or ICCCM bug, and I've
spent several hours trying to come up with a reasonable workaround,
and I can't come up with one.

I've reported the bug, and it'll get forwarded back to the maintainers
of the window managers.

What's happening is that xrn is popping up the cancel button, and then
destroying it before mwm/twm has a chance to finish positioning it,
and the window manager doesn't realize that the window has been
destroyed, so it tries to place it in the way you observed.
