I think I'd prefer to have the two in sync. The expectation was always  
(or at least should have been) that copying the files out of  
prototype_user got you the default dotfiles (not necessarily the ones  
you had when you first registered for your account in 1989--speaking  
for myself of course). It's just that we haven't changed the default  
files in a loooong time. Maintaining the practice of having folks move  
existing dotfiles out of the way before copying is important. But  
otherwise the risk seems acceptable to me...
