I notice you have a custom .xsession file; my guess is that you are
getting different behavior because you don't run gnome-settings-daemon
like the Athena xsession does.
(But I don't know all the precise mechanisms in play here, such as how
gnome-settings-daemon propagates gconf settings to the gtk theme, or
whether Mozilla uses gconf or some gtk mechanism to get at the gtk theme
information.)
