I'm glad you consider yourself a fiendly tester.
The answers you requested:

As mentioned in the syetm release notes, configuration files have been
moved to /etc/athena. You will find both rc.conf and version there.

See above.

Again, in the system release notes, there is a section on compatibility.
I suspect that you set your MANPATH environment variable to something
like /usr/man:/mit/sipb/man. You will need to modify your .environment
to also have /usr/athena/man (before the usr/man)

Yes, it is mkserv telling what symlinks and files are being copied
local. In the past, when you hand customized your machine, you may not
have really been copying everything local that you need. The symlink
farm which was created for /usr/athena was due to binaries in
/usr/athena/etc which you need. Unfortunately, to copy /usr/athena/etc
local, /usr/athena must be local in some way. In your case, it the
symlinks to /usr/athena. The advantage to using mkserv is now, after any
other updates, these changes will take place automatically without you
having to hand edit your configuration. There are also provisions for
mkserv toinstall other customizations that you might want for your
machine during reboot. After fixing your MANPATH and reading the man
path on mkserv, if you have any other questions, feel free to ask me.
