Never ever put anything on the root as you have discovered. We always
say to make customizations on /var or /site for that reason. We take the
approach that we "own" the root as we
a) Know how much space will fit on a root
b) If you put extra stuff there, and we want to put more on the root, an
update will fail.
All updates "track dopwn non-standard files" by walking the root and
comparing it a known list. (symlinks are left alone)
This has been documented before (in a publication that still has never
surfaced...)
