In what fashion is exmh currently wrong?
When told to "find all folders", exmh runs "folders -all -fast -recurse",
and caches the result in your ~/Mail/.folders file. If you look
at that file, can you describe what about it is not how you want
it to be?
As a worst case, you could hand-edit the .folders file back into
a state that you like, and then re-start exmh. There may be a
more automated way of doing this if you can come up with a
mechanical description of what's wrong.
