I can't be sure, but it may be because of the default setting
of the Folder-Order .mh_profile component. The exmh-use man page
tells how to specify the folder order you want to use.
("man exmh-use", search for Folder-Order.)

You'd probably have to write your own version of the particular
procedure of the SEdit code that saves backups. In your version,
increase the backup save interval. The exmh-custom man page
(near the end) describes how to add your own code to exmh.
(When exmh runs, it reads its code from /mit/sipb/share/exmh-2.0.1/ .)
