I would suspect that your scan cache got deleted somehow.
Normally, exmh caches the results of each folder scan, and only
regenerates the last 100 entries each time you visit a folder.

You can force exmh to rescan an entire folder by choosing
"Rescan Folder" from the folder list's "More..." menu.
(If this fails to restore the list of your messages,
please let me know.)
