I think I know what's causing the trouble, although I don't know how
to fix it. I've sent a note to the maintainer of the software about
it.
You can get around it by not having any zero-length lines in your
drawing. In particular, there's a zero-length line right next to pin
A8 (I think) on the upper left chip in your drawing.
