One of our students encountered this last year, but we have yet to
alter, or even port, the installer:

For everybody who had problems saving SecureCRT configuration and
sessions. This seems to fix the problem:

If you haven't run SecureCRT yet, then run it once, it will create its
registry key (or don't run it and create it by hand.)

Add registry key
 HKEY_CURRENT_USER\Software\Van Dyke Technologies erased\SecureCRT 3.0\Global

Add string
   "Config Path"="h:\WinData\Application Data\Van Dyke Technologies"

Create folders
 h:\WinData\Application Data\Van Dyke Technologies
 h:\WinData\Application Data\Van Dyke Technologies\Sessions

SecureCRT will be able to save all configuration information. It seems
that SecureCRT needs to have the folders created and the information
in the registry.

Contents of securecrt.reg:

Windows Registry Editor Version 5.00

[HKEY_CURRENT_USER\Software\Van Dyke Technologies\SecureCRT 3.0\Global]
"Config Path"="h:\\WinData\\Application Data\\Van Dyke Technologies"
