more problems with MegaRAID

I've recently downloaded the drivers from AMI for their MegaRAID products
for Linux (RedHat 5.1), but we're having problems still.
We are running into problems getting this installed and working correctly.
Our situation is that we have and Intel DP server with an AMI MegaRAID RPX
module and onboard UW-SCSI. We've setup Netware servers without any
problems before. However, with the Linux drivers we're having problems.
After patching and recompiling the kernel as per the documentation with
the drivers, we reboot and it will detect the MegaRAID stuff fine. (There
are two channels, so it detects the main controller w/ IRQ 9 and 2 channel
controllers.) Then it trys to detect another SCSI controller (ncr53c8xx),
this controller will not install then because it uses the same IRQ as the
MegaRAID. After playing around for several hours we've got a theory. The
drivers for the MegaRAID we got from AMI's site were for MegaRAID PCI
cards, NOT for the RPX modules. We think that's where the problem lies.
It looks like in our case the RAID controller is on a separate card than
the SCSI controller, but on the MegaRAID PCI cards it's all on the same
card. Linux is attempting to separate the two and install drivers for
both.
I'm not sure if this makes sense to you or not (it hardly makes sense to
me.) Do you have any ideas? We are also going to attempt to talk with
one of the Intel engineers which worked on this system (who has helped us
in the past) to see if they have any ideas, but we suspect they'll just
tell us to talk with AMI and vice versa.
