Win98 and Linux can peacefully coexist. I've got DOS/Win95, Win98,
WinNT Workstation, WinNT Server, Debian Linux, and Redhat Linux all
installed on a single machine. (I'm waiting for my Solaris CDs to
arrive so I can install that as well.)
I don't understand why you would have LBA mode shut off in the BIOS.
It shouldn't matter to either Win98 or Linux a neither use the BIOS
for disk access (and both use LBA for disk access bypassing the BIOS),
but it will matter to your boot manager.
Are you confusing FAT16 and FAT32 file systems? The FAT16 file system
is limited to 2 GB partitions, but that ceiling is much higher with
FAT32.
There is usually a way to have fsck run automatically when you boot
the system. I don't know what you have to do off the top of my head
though.
