Sure. I have System Commander, Win95 and WinNT. I installed Lilo in the
super block of my root linux partition. When you reinstall System
commander, it should automatically recognize the partition as bootable and
put in a choice for linux, and winNT.
Here is lilo.conf, you can send further questions direct to me if you
wish.

map=/boot/map
install=/boot/boot.b
prompt
timeout=50
image=/boot/devel
label=devel
root=/dev/sda7
read-only
image=/boot/vmlinuz
label=linux
root=/dev/sda7
