You should be able to upgrade with:
rpm -U XFree86-3.2-1.i386.rpm XFree86-libs-3.2-1.i386.rpm \
xinitrc-1.0-1.i386.rpm
(I just put xinitrc in the directory -- I forgot to last night).

These won't hurt anything.

The packages have bad dependency information -- I'll get this fixed.

If this kind of thing bothers you, you shouldn't install packages that
aren't recommended.
