First off: are you able to mount all your filesystems?  I'm guessing
that's part of the problem, especially some of your lost modules pertain
to filesystem handling.

What's in your /lib/modules/`uname -r`/ ?

I don't think it matters where you run depmod, and I've not seen that
error before, but this makes it sound like there's garbage in your
modules directory, or like your depmod command is trying to dep the
wrong mods, so to speak.

What's the output of df?  Sometimes I've had weird errors after not
realizing that I'd filled my root partition with crap from /tmp (which a
failed install could do).
