I do not see why not ... several schools have religous affiliations, some of whom no longer carry their affiliations (Syracuse was once a very active Methodist school, and carries some of those ties, for example).

I would assume that as long as the chapter conforms o the membership standards of Alpha Phi Omega, and to the school's requirements, then there should be no major issue. If the two collide, however, then you may see a problem in founding a chapter.
