No, an onboard adapter is still on the PCI bus.  It just saves a slot and
a little money.  On the other hand, you can't upgrade an onboard adapter,
and you can't keep it when you upgrade your motherboard.

I have a BT-946 MultiMaster (Fast SCSI) controller.  It's fantastic.
I have also used a FlashPoint LT (BT-930?) and I have had favorable
experiences with that as well, although I have no Linux experience
with it.  According to the author of the driver, it's generally faster
(less latency) than the older MultiMaster card.  It's also less expensive.

BusLogic supports free software.  I have not had any reliability
issues with either Adaptec or BusLogic.  I have not directly compared
the performance of the two, but I can say with confidence that under
Linux you will have better luck with BusLogic or DPT than Adaptec.
The BusLogic and DPT drivers are very mature, quick, and stable.

DPT provides some high-end solutions like RAID and caching that BusLogic
doesn't offer.
