I do have the same problem. Using a smaller MTU on a PPP interface
then the MTU on the Ethernet Interface shows the same symptoms.
Alexej Kuzentsov suggested i might be a problem in the MTU caching in
the routing table, but i didn't have the time to investigate further
(the problem is not vital for us because we mainly have leased lines
to our customers with Cisco routers, which don't show this problem).
