I have investigated the problem a bit.  There is a problem in the
interaction between the program and the sawfish window manager with
respect to the placement of the parameter window.  It is not yet
clear to me where the placement problem lies, but the problem seems
to be triggered because the main window is raised above the parameter
window when the molecule selection is done -- the user is then compelled
to move the main window so that the parameter window is exposed again.
This seems to mess up subsequent placements of the parameter window.

The user might consider disabling our default global window manager
binding for mouse button 1 of "Raise and pass through click".  This
is what is causing the main window to be raised above the parameter
window when the molecule selection is done.

Note that deleting this window binding will keep *any* window from
being raised when you click inside it, which may not be desirable.

To delete the window binding, do the following:

1. Use the middle button in the root window (background) to bring up
   sawfish's root menu.
2. From the root menu, select Customize -> Bindings.  This brings
   up the sawfish configurator window.
3. Select the Window Context.
4. Select the entry for Button1-Click1, by default bound to "Raise
   and pass through click", and Delete it.

If you do delete the binding, you will probably want to add a Title
binding for Button1-Click1 to raise the window.  (<Alt>-<uparrow>
can also be used to raise a window which has focus).

We will have a new version of sawfish in Athena 9.1, so I will soon
test to see if the problem behavior is affected there.
