I thought it was only blocked in Safari and that Firefox and Chrome could still run it as long as it was manually enabled?
I did find this on the apple discussion board: https://discussions.apple.com/message/21100003#21100003
Here's what I did to fix what Apple broke:
The Auto Anti-Malware is installed in the following location:
navigate to /System/Library/CoreServices/CoreTypes.bundle/Contents/Resources/
The two files you want to look for are: XProtect.meta.plist and XProtect.plist.
Launch Time Machine to yesterday and find these two files and restore them. You will get a prompt to replace existing or keep both. I kept both. The time machine backup files have ..(original) in the file name. I renamed the new files (date time stamp of 3:46 pm today) and the renamed the ..(original) files by deleting the (original)...
Restarted my browser and I am good to go.
It is disabled via the xblock security system Apple has in gatekeeper and you can disable automatic updates there as well I suppose. There are posts discussing that as well in the rest of the thread.

Since Apple blocked the Java plugin yesterday, many of our users have been affected because they must use the plugin to access/run many things like Banner. I'm sure our school is not alone in its predicament, and wanted to see how you were dealing with the problem in your environments.
